When I try and delete a work order that has been partially completed (so in WIP status), it deletes the assemblies already completed and won't allow me to simply cancel the backorder. Is there a way around this?

I assume you created a work order and completed some and then decided that you don't want to build the rest.
The only way to do this is to UnDo the work order back to the start and change the Work Order Quantity and then process it again to build the new quantity. The work order will then go into the archive of completed work orders
